Profile

The Program in Sleep Medicine Epidemiology is committed to pushing the boundaries of Sleep Medicine by aggregating and harmonizing large amounts of epidemiological, physiological, electronic medical records and genomics data; apply advanced physiological tools to generate and extract new metrics of disease risk; and create platforms for conducting state-of-the art predictive and causal modeling to further the understanding of the risk factors and impact of sleep disorders. The Bioinformatician I (BI) will provide leadership in developing and implementing analytical pipelines for aggregating diverse large streams of data, including clinical, epidemiological, physiological and genomics data, ensuring clarity of annotations and accessibility of data. In collaboration with biomedical engineers, the BI will implement algorithms for extracting novel signals from sleep studies and other physiological monitors for large streams of physiological data. With oversight by faculty, the BI will develop pipelines for statistical analyses to address a wide range of epidemiological, genetics, and clinical questions, and promote platforms for collecting, aggregating, visualizing, analyzing a sharing large amounts of data. The BI will be responsible for creating robust, rigorous and transparent data management and analyses systems that empower local investigators and trainees as well as the large scientific community with the tools needed to efficiently analyze big data sets. The BI will be responsible for implementing best practices and ensure all data systems meet the highest levels of security and integrity requirements. Duties require ability to work within a Linux environment, programming skills (R, MATLAB), including report generation using tools such as Rmarkdown, jupyter notebook, and gitlab.



PRINCIPAL DUTIES AND RESPONSIBILITIES:
1. Develop, implement, test, and update data management and analysis pipelines for integrating diverse sources of data for a variety of genomics and predictive modeling applications.
2. Assists with the development of well-documented scripts and functions for various types of epidemiological and genetic association analysis.
3. Create analysis datasets, summarize data and creates reports using R or SAS. Document methods and results via written memoranda and reports.
4. Maintain detailed written documentation of all data programming and data archival systems.
5. Assists with data curation, harmonization and maintenance activities across multiple studies, to assist with maintaining the integrity of collected data over time, and to allow transfer of complex physiological and biological (and genomic) data capture.
6. Promote and encourage the adoption of security, design, and coding best practices and help train others in using state-of-the-art data management, analysis and IT tools.
7. Manages large intermediate and final analysis files in a Linux/Unix environment.
8. Assists with data cleaning, generation of queries of potential data errors or inconsistencies and works with the data managers and project managers/coordinators to resolve issues.
9. Work with other Division faculty and staff to develop computer labs, workshops and written materials to assist the Division trainees in learning about clinical and epidemiological research.
10. May apply signal processing and natural language processing tools to extract information from physiological records and electronic clinical records.
11. Supports integration of new data types such as metabolomics or other 'omics into standardized analysis protocols, by studying existing approaches, data cleaning, visualization, creation of reproducible scripts and pipeline, and management of the created infrastructure via gitlab.
12. Assists in the drafting of scientific manuscripts reporting analysis results, as well as in the preparation of related grant applications.
13. Performs all other duties as assigned.



Qualifications
 Master's degree in science-related field required, preferably in data science, biostatistics or epidemiology.
 Minimum of 2 year's work experience
 Two to three years of data analysis and data management experience using SAS, R, MATLAB, Unix/Linux and report generation using tools such as Rmarkdown, jupyter notebook, and gitlab.
 Demonstrable track record in developing programming scripts and/or quantitative analysis.



SKILLS/ABILITIES/COMPETENCIES REQUIRED:
 Experience with Linux/Unix environment, including shell scripting is required, and experience working with high-performance computing is a plus.
 Ability to work independently and prioritize tasks effectively.
 Highly organized, with decision-making skills, initiative, and ability to work as part of a growing data management team.
 Excellent troubleshooting and problem-solving skills.
 Excellent interpersonal and oral and written communication skills.
 Flexibility
 The ability to productively interact with a diverse and large research team including physician investigators, statisticians, bioinformaticians, and research assistants to accomplish project goals.
 Understanding of the scientific method and the research lifecycle.
 Fundamental knowledge of forms of genetic data, medical terminology, clinical research, epidemiology, and biostatistics.
